Here are some things that we have written in MATLAB for working with protein structures.

• PdbTools read pdb files, do Ramachandran plots, rmsd, etc. Idiosyncratic, and not well documented.
• R6Solver Kimberly & Brian's work on 6dof solvers for backbone manipulation
